As a rule, the subjunctive must always be used whenever you express how you feel about a certain fact. So strictly speaking, the correct sentence is "me alegra que estés bien".
But honestly, most people don't pay attention to this, and can sometimes use the indicative in cases like this one. So, I suppose you can get away with saying "me alegra que estás bien", but I don't recommend it, or you'll pick up a bad habit for other sentences where subjunctive is a must.
